...says the kid who committed revenge genocide twice when he grew up.

I don't trust this Hugo to be any different.  He's literally no different from the Hugo that reverted to Theo, and he has one genocide in his history.  If someone kills someone he loves, his response will be to try to wipe out the killer's people.  If Eithne realizes this, she may make changes to Hugo after she's done with Theo, to make sure he doesn't do it again.  That will leave another potentially genocidal Hugo somewhere in the gamer galaxy to worry about when this one leaves.

Oh yes, and the fact that he's getting "older" and "taller" and becoming a bit more surly means that she may end up having a fight on her hands in a couple of strips...

I didn't think this would end up being a cake-walk... however, due to this being a flashback, we know that Hugo and Murphy do return to the "real world" but Eithne stays behind, so all's either going to end well, with Eithne remaining to run an NPC race in a gaming galaxy and having cat sex, or she may be remaining behind to corral Theo's geocidal tendencies...

Looks like he stuck all his traits that he didn't like into one creation. A suppressed variant of himself. That's never more than a temporary solution to self improvement. His failure to root those traits out of himself is why those traits were there to resurface from the Cush attack.

Exactly! This toxic variant may become quite difficult for Eithne to fight off (shades of Rick and Morty, Season 3, Episode 6) and it begs the question: does every variant of Theo/Hugo/whatever have this, nestled deep within?
